Take long time to load after restoring from backup

The trixbox run perfectly for many months, then suddently one day all my zap channels stop working. Even the lights in the zap ports not light up. After restoring from a complete backup, everything work again. However, now whenever I start the system, after it shows "Set Files permission" it stop there for a long time (at least 3 mins) and then come out

In the past, these usually not come out. I think "admin" should not logged on at that time. Can anyone give me some insight what goes wrong?
