I know that Polycom recommends making changes to sip.cfg by using a separate file and then referencing that file from .cfg

Is there a way to have the endpoint manager put that reference into .cfg when adding new phones to the network? Is there a default .cfg somewhere that endpoint manager copies and uses when creating the new .cfg files?

Not sure if that's how the endpoint manager works it, but there is a 00000000000.cfg file in /tftpboot which you could modify and add a new extension to see if that's really how it works.
